City had been reduced to 10 men in the 58th minute when Ally Spalding was shown a second yellow card, but they still went ahead four minutes later through Jack Murray.
The Highland League side hit back in the 85th minute when former City youngster Cameron Angus fired home.
And just when it looked as if extra time might be required, Ryan Sargent hit the winner 90+1 to ease Elgin nerves.
